PEPCK-C gene codes for phospho-enol-pytuvate carboxykinase enzyme which has a key role in gluconeogenesis. In the chicken genome there are two different types of PEPCK gene: mitochondrial PEPCK (PEPCK-M) and cytosolic PEPCK (PEPCK-C). In this study 100 random samples from two native populations in Sistan and Baluchistan province, namely, Khazak and Dashtiari were analyzed. DNA was extracted from feather pulps and PCR was carried out using appropriate primers (F1R1, F2R2, F3R3 and F4R4), which amplifies a 3792 bp fragment involving promoter to exon 3 from the chicken PEPCK-C gene. PCR products were then digested by restriction enzymes BstEΠ and AciІ. Allelic as well as genotypic frequencies were determined and analyzed by Pop Gene software. The allelic frequencies at BstEП locus in Khazak samples were A=0.98 and B=0.02 and frequencies for AciІ were A=0.86 and B=0.14. Similarly, the allelic frequencies for BstEП locus in Dashtiari samples were A= 0.92 and B= 0.08 and for AciІ A=0.98 and B= 0.02. Haplotype analysis of the two SNPs indicated four alleles A, B, C, and D with frequencies of 0.02, 0.14, 0.84 and 0 for Khazak and 0, 0.02, 0.90 and 0.08 for Dashtiari chickens, respectively. Only four of the nine possible genotypes namely CC, CD, AC and BC were observed in both samples and CC genotype was dominant. Present results indicate that little polymorphism exists in both samples for these loci.
